So Starfleet should upgrades before everyone does. No one else in the quadrant currently has the technology. It would depend on the threats to the Federation. The technology would of been very useful against the Dominion.

Obviously Voyager wasn't sent back to the Delta Quadrant as Janeway is an admiral in Nemesis.
Unless Janeway actually reported the truth about how she got Voyager home, Starfleet would never know the temporal directive had been broken, and if she did report the truth in her logs, obviously she is not in trouble since she was promoted.
Keep in mind this violation of the temporal directive also crippled The Borg severely, which can only be a good thing seeing as how the Federation was battered from the recent Dominion War.
I do think Voyager is a museum now, as that was mentioned in End Game by the future Janeway, I don't see any reason why Voyager returning after only 7 years would change that. The NX-01 Enterprise is a museum according to Riker in the last episode of Enterprise, so it re-enforced the possibility that Voyager too would become a museum ship.

Well the Federation might not have adopted the technology due to political matters. Roughly speaking all major players in the Alpha Quadrant are at the same level of technology. For the Federation to jump 13 years ahead might cause the Klingons and romulans to re think their relationship witht the federation. the Klingons and romulans might ally together to get the technology from the federation of course by force. but politics probably paid a big role in starfleets decision to not incorpate the technology. After all the Fleet Admiral is given orders from the president.

Even in the absence of war, espionage is something which continues. The political reason not to upgrade Star Fleet ships would be fatal. The enemies of the Federation would acquire the technology and the Federation would be on the defensive. But if the Federation uses it for its ships then it would have an advantage which would take a long time to match. There was a Voyager episode in two Voyagers from two different time lines. One was destroyed the other stayed and ensign Kim landed on the ship which belonged to the one which was destroyed and the ensign Kim belonging to the ship which had survived was killed. So the possibilities are endless. I would have expected that the entity who trapped Voyager in the Delta Quadrant would return it to the Alpha Quadrant, but Voyager used a completely different means of escaping. There was an Admiral Janeway from the future and most probably from a completely different time-line completely unrelated to time line - so there was no temporal prime directive violation, the Admiral was from a parallel universe which never took advantage of the short-cut out of Delta Quadrant. There is no Parallel Universe Prime Directive - getting help from people who from another dimension or from another universe is not a violation of any kind, how can it be? So if Captain Janeway has re-engineered Voyager, it is because of Admiral Janeway who took the long route back and she does not even belong to Captain Janeway's time-line. So the upgrades for the Voyager of Captain Janeway not Admiral Janeway.
